Hoping to find out what happened to her fifteen years previously, Amanda travels to Sevastopol Station, a deep-space base in orbit of the massive gas-planet, KG-348, along with her colleagues, Christopher Samuels and Nina Taylor, to recover the flight recorder unit of Ellen's ship. But, there, hostile synthetics and humans are the least of her worries, as a powerful adversary, an invincible Xenomorph, is lurking in the shadows, ready to strike on the slightest disturbance. - In 2137 Amanda Ripley, the daughter of Ellen Ripley, is working as an engineer when she's approached by Samuels, a Weyland-Yutani synthetic. He informs her of a discovery, the flight recorder of the Nostromo, it's been taken on Sevastapol station, run by Seegson corporation, Samuels is tasked to retrieve it and he invites Amanda along knowing she never found closure on her mother's disappearance.
Amanda accepts Samuels offer, and takes a craft, the Torrens to Sevastapol, another Weyland-Yutani company member comes along, Nina Taylor, there is no response from Sevastapol communications and there is noticeable structural damage, Ripley, Samuels and Taylor attempt a space walk via an EVA line which is severed by an explosion, Ripley is separated from the others and searches the station alone. The station is in disarray and power is out, she's threatened by a paranoid man named Axel, he's looking for a way off the station and Ripley will let him on the Torrens in return for help, Ripley and Axel sneak past hostile humans that have taken to survival, Axel is caught in a struggle and Ripley saves him so he can shoot his attacker.
They flee from the humans and catch their breath in a dark room, Ripley is in shock over Axel shooting someone, he tells her that on Sevastapol one must fight or die, a noise catches his attention and he's impaled by some creature and dragged into the air duct, Ripley hurries to the trams and rides to the next station, a human spots her and runs to get back up, Ripley finds a hacking tool to use, she sneaks past the armed humans who are hesitant to follow her into the lower levels, Ripley finds the Nostromo flight recorder, but the files are either corrupted or deleted.
With no answers to go on she returns to the upper levels and hides from a surprise appearance of the xenomorph which slaughters the humans on the upper levels, Ripley takes an elevator to communications deck where the synthetics are patrolling as if nothing was happening. Ripley crawls through the ducts and witnesses a synthetic kill a human in cold blood, she makes it to a communications room to contact Samuels, their talk is interrupted by a signal block.
Ripley heads to the station where Samuels is caring for an injured Taylor, Ripley heads to medical for supplies, on the trip back, the xenomorph ambushes her triggering an explosive trap that destroys the medical lobby. Ripley makes it to the tram station where the station law are with their Marshal, Waits, Waits explains he has a prisoner in custody, the man who knows where the alien creature came from.
Ripley and the others are taken to the police headquarters where Ripley meets the prisoner, Henry Marlow, a salvage trader, he landed on LV-426 in response to the beacon of the alien wreck, he traveled with his crew, one of which was his wife, Foster, they searched the wreck, shutting off the beacon, they found the eggs and a facehugger attached itself to Foster. Foster was bought on board Sevastapol where the xenomorph emerged.
Waits tells Ripley of a new trap for the xenomorph, he hands her a flamethrower for self-defense, she'll be guided by Deputy Ricardo, the trap involves shutting off areas and sealing the xenomorph in a detachable module of the station, Ripley and the xeno are to the trap location, Ripley makes for the exit, but Waits, not wanting to risk the trap failing and the creature escaping again seals her in, she escapes out of the airlock with a spacesuit and jumps back to Sevastapol.
Ripley is furious with Waits for nearly killing her, Waits assures it was necessary and the alien is now gone, Ripley heads back to the police headquarters looking to give Waits an earful. Ricardo sends radio transmissions saying the synthetics are acting even more haywire, she hurries back, she overhears a radio transmission of the synthetics infiltrating the police headquarters and attacking the Marshals. Ripley arrives to headquarters, all the Marshals have been killed save Ricardo, who hid. Samuels, Marlow and Taylor have vanished.
Ricardo guides Ripley to Samuels location where he attempts to interface with the station's artificial intelligence, APOLLO, he does so at the cost of his life, he wanted Ripley to find closure. Ricardo uncovers a recording between Taylor and Marlow, Taylor wants the location of the alien derelict, Marlow will offer it in exchange for his freedom.
Ripley goes to access the artificial intelligence core with Ricardo's help to convince the synthetics to stand down, she interacts with APOLLO and orders the synthetics called back, APOLLO however is operating under Weyland-Yutani protocols, they bought out Seegson shortly before Ripley's arrival, APOLLO is ordered to protect the xenomorph until Weyland-Yutani can capture it, Ripley explains it's not on the station and orders to halt the synthetic attack, APOLLO cannot obey as scans are not working.
Ripley travels to the station reactor where she finds the xenomorph has made a nest and the aliens have multiplied, she initiates a purge to destroy them, but many escape. Ripley heads to Marlow's ship, Anesidora, where she finds the final recording of her mother and discovers the truth, furthermore, Marlow has betrayed Taylor, he's going to destroy his ship's core and with it Sevastapol, Weyland-Yutani must not know about the alien.
Taylor knocks out Marlow with a wrench, Ripley guides to her to deactivate the core meltdown which is pre-programmed to detonate, Taylor is killed in an electrical blast, Ripley escapes back to Sevastapol, the Anesidora explosion damages Sevastapol's orbital stabilizers which sets Sevastapol on an impending crash course with the nearby gas giant, KG-348.
Ricardo allows Ripley access to the communications array so the Torrens can land, Ripley contacts Captain Verlaine and they agree on a pick-up point, Ripley heads back inside and finds a facehugger has gotten to Ricardo. Ripley escapes the rapidly disintegrating station and boards the Torrens before Sevastapol is destroyed in KG-348's atmosphere.
Ripley heads to the bridge of the Torrens where a xenomorph has boarded, it corners her in the airlock where she flushes both of them into space. The final shot of the game is of Ripley floating space where the light of another ship reflects on her helmet.
